A big change - it looks like Godaddy has just removed all .in/.co.in domain names from Godaddy Auctions.

I would imagine they are complying with a request from the Registry, as Godaddy is also an accredited .in registrar.
 
Yes, as per .IN registry rules .IN registrar cannot be a party to .In auctions so may be they stopped them.

I am still don't understand about this, which means GoDaddy doesn't allow .IN/.Co.in names on their Auctions anymore? Correct me if I'm wrong.

It seems GoDaddy may not auction off .IN domains because it's a registrar, while other venues like Sedo, which are not registrars, may.

You are right , this issue is discussed several times at highest level but Sedo or other sites are located outside India and cross border compliance issue comes in between.

BUT if there is any serious trademark violation or any issue of serious nature occurs due to keeping on sale or registry gets specific complaint then .IN registry immediately takes action against the particular domain name through the registrar and one more thing some time it can be a reason to confiscate a domain name by registry.

As far as your domain name donot violates any trademark right no issue comes in between.
